From my experience: Wait some time here...
> killall -9 nagios
... and here as well.

I've had the problem of multiple instances arising just when I did a
/etc/init.d/nagios restart after a configuration change, and finally,
after some checking with ps, (I never looked into the source) I think
that some forked instances, waiting for plugin execution, remain running
sometimes and can screw up the status file.
If I wait long enough to allow all plugins to time out so that the
IO-waiting nagios processes can die everything's all right.
