Ok, found out why the GUI wasn't able to use it, I was using the name of
the .exe file not the service name. Have the GUI monitoring the service
now, but still get a connection refused from the command line.

No, I have this problem with all the Windows Servers I'm monitoring, all
of them refuse connection from the command line, but work in the GUI.
Have been ok with it till now, but need to troubleshoot why this one
service is not responding even though it's up, and need to get the
command line issue resolved in order to do that.
I've tried check_nt CHECKDISPACE, and several other commands. The GUI
reports back on these just fine, but from the command line I constantly
get "connection refused"

It looks like nsclient (or whichever you are using) isn't running on
your windows machine or a firewall is blocking the connections.
