The labels in

  /etc/selinux/targeted/contexts/files/file_contexts

is there by default and these should not be touched. The file

  /etc/selinux/targeted/contexts/files/file_contexts.local

contains local additions or adjustments. If there are entries there that
you think ought to be removed, you should remove them with:

  semanage fcontext -d '<entry>'

Don't edit the file directly :)
