There is a simple answer. Organize them the way you feel comfortable
with the files/directories.
In my new setup I use a 1 file, 1 object approach. That makes it very
simple to automate tasks but it may not suite your way of thnking at
all. And I am not sure to what level it will scale. I am sure I might
run into trouble if I have 1000's of files. But I do not expect to hit
that mark anytime soon.
