The current PNP Version is PNP-0.4.11.
Which Version do you use?

Also some more informations about you Nagios installtion will be useful.
Like number of Host/Service checks per minute.

You can adjust the timeout in etc/pnp/process_perfdata.cfg

Thats changed in PNP-0.4.11
