Nagios remains under plain configuration files.
The opcfg is a configuration utility. On the first installation, you must run an import, thus all original configuration files are imported to mysql database. From this time you must use opcfg to make your new configurations, so you can enjoy a bunch of features.
After you proceed with your new configuration using opcfg, you run an "export" at opcfg interface, so the plain files are updated with new mysql configuration and nagios process is restarted.
