No nagios.cmd after upgrade to apache 2.2.6

Is your new apache user a member of the group 'apache'?
Also you might want to change the permissions with:
Chmod g+w rw
The file not being there probably means that nagios managed to check it, delete it but couldn't re-create it because it doesn't have permissions.
The documentation for installation asks for you to create a group ('nagcmd' in the examples) of which your apache user and nagios user should both be members.
